Building on #3492, this tweaks reference support in the following ways:

• You can now use --reference windows as a shorthand for --reference windows,skip-root,Windows as this is the most common pattern when depending on the windows crate.
• References now use a simpler filter pattern for inclusion rather than a deep type search as this is more intuitive and also much faster.
• More tests/examples of how to use references in different ways to cover the various edge cases.
